No. You should do a complete clean install to avoid errors.3. Install the new mod into the same directory where your current eMule is.
4. Run it, and you can cancel out of the wizard, since the settings in your old preferences.ini file are still valid.
I can see understand the new preferences file and re-setting your preferences if the mod doesn't do a good job of defaulting things, but if the mod really needs a clean install I can do without it.
