If you are referring to emule, check the options, one is to delete history on close, another to never keep history.

If you don't have many files hashed, delete the known.met (and any backups), and edit the acstrings file - untick enable, retsrat em and you are done.

No idea I am afraid but there are several which use emule mods on here (I think Sprocket could be one).

When I search for files though they sitll show in color to show that I've downloaded them. How do I disable this?

This is for your information so you don't download the same file again by mistake.
If you want to do this for a particular file (eg. because you want to download it again), go to the shared files page, click the button 'show all known files' then right click the entry for the file and 'delete selected known files'. Multiple selections are allowed, so you can delete whole blocks of known files if you like.
If you really want to get rid of this informative service, delete known.met. You should do this while the client is closed. Note: all your shared files might be rehashed, so be prepared for a lot of HDD activity.
btw. now that you're in the config folder, you can clear the search history by deleting AC_SearchStrings.dat.

This would probably work (haven't tried it though). MOVE the file(s) from your shared/download folder then if you intend to share them, COPY them back to shared folder - THINK this will lose the identifying file hash though as I have said, have not tried. Maybe you can tell us result ?
